Just as there are metrics that exclude maintenance windows:
Availability rate - excl. maintenance windows (by location) [browser monitor].
I would like to be able to configure a VM to exclude response time (performance) metrics from maintenance windows when there are server reboots

Unfortunately, there is no option in the Maintenance Windows settings that you are looking for. This can be set at the host (or group host) or process (or group process) level. Alternatively, try to narrow the area with tags, but only to the level of a single process.
