Automating or scripting the configuration of many IIS app pools

Is there a way to automate or script the configuration of IIS app pools? One of our clients have multiple Windows hosts, where they run just over 100 app pools per server. They feel the use of the GUI is not a sustainable method of setting it up.

I know one could in theory do this via the registry HKEY_LOCAL_MACHINE\SOFTWARE\WOW6432Node\dynaTrace\Agent\Whitelist, adding each app pool as a key with the relevant strings and values, but this might raise the argument that editing the registry directly is risky.

Has anyone out there come across the same request and if so, how did you handle it?
