We are seeing the above message in Global Agent time dashlet in server health dashboard. What does it means? We are not always seeing this message whenever we have skipped purepaths only once in a while. Can someone help me understood what does it means?

Smart Analytics Engine Skipped Data in case of Performance Warehouse is offline for too long, therefore, make sure your Performance Warehouse is alwys online and healthy.
Did you enable the PureLytics Stream in the system profile?

There was also a bug in one of the earlier releases of 7.0 that caused that message to show up despite there being no real issue. Looks like the fix came in 7.0.20:
Not necessarily certain to be your issue but I'd check your version.
