Two upcoming changes are relevant here that will improve this for you:
First, the default sort order of Notebooks is planned to be changed to reflect not the change date but your last access, indirectly pushing those notebooks down in the rank you don't use (or don't care about). This is planned for the 4th quarter of this year.
Second, we plan to allow direct removal of shared documents from lists and other improvements like "pinning" more important ones, but this won't be available until next calendar year.
