Let's consider an issue where if a user logs in with the "dynatrace_users" group through SSO, it overrides whatever group/s this user had previously. Basically, if the user has 3 groups in the Dynatrace and SSO call comes with a single group, is there a way for the customer to keep all 3 groups? If so can this be configured in the CMC?

It is not possible. When a user sign-in using SSO and in the SSO configuration Assign users to groups is ON, the user assignment to groups is updated to one received from SSO. Manual group assignment is the only solution to not update the group assignment automatically.
